With the secondary throttle plates removal MOD, would it make sense to short out the secondary TPS so that the ECU sees the secondary throttle plates as always wide open(which they are). See what I mean?

Bonus question - if I've just put the primary and secondary TPS back on the bike, how do you calibrate the secondary?

No.
With the secondary butterflies removes the position sensor should be left alone.

The secondary TPS gets self calibrated as the STVA cycles through it's range of motion.

Ps, unless you have and issue, put the plates back in.
It makes throttle response too snappy, prone to stepping out the back when you don't want it to, but it does smooth out the roll on roll off the throttle snatchyness.

I removed the plates on my K6 as I had an issue with a sticky STVA. I eventually cleaned it all out and put the plate back in.
Fuel consumption increased with the plates removed.

You'd think that with all the benefits you get from doing this mod Suzuki would not have fitted them in the first place.  Oh! hang on a minute........
This doesn't last forever, so do it while you can.
