Back to basics again.Did you check the tank breather ?

I had it running today with the fuel cap open and it made no difference. I will check the vent anyway to be sure its not blocked, thanks. Just to be sure is the tank breather also the over flow?

Did you run on the road with the cap open ? If you have a spare key you could run the bike until it starts playing up then open the cap to see if it makes any difference.Running the engine stationary will not recreate the fault.

With the new external fuel filter in place I then reverted to my original bypass (as in the picture) and the bike runs great again.

Correct me if I'm not reading this right but is this not your answer ?
Leave the bypass and have a permanent external filter..?
From what you are saying it sounds like the high pressure filter is the problem .
Also if your bike ran good with the bypass your fuel cap will be fine .

Thanks for the replies. I agree with what you say but I am concerned about a couple of things.

1:  That there would be no pressure regulator ( I don't really know the importance of it? I spoke with a bloke today and he thinks it would not be a concern, but I don't know. I understand what its for but don't know what issues would arise in the future without it, if any? Where would excess fuel under pressure go?

2:If I leave as in the picture then I would be without the fuel gauge, but I could keep it in the tank with another modification?

Blimey , of course how stupid of me , yes.
I didn't even think about the regulator or the gauge ,many apologies. 

You need the pressure regulator to maintain the correct amount of fuel that the injectors need otherwise your bike could run lean or rich.

Because of what tests you have done I'm still of the opinion your high pressure fuel filter maybe the issue but they are super expensive to replace.
The best cost effective solution would be to try and buy a whole second hand fuel pump unit and give that a try.

I have done the bypass as in the picture. The only thing I can see which could be an issue is the O ring around the outlet fuel line and the rubber bush at the top of the fuel pump. If they were dodgy then fuel under pressure could be escaping back into the tank thus loosing pressure along the way to the new external fuel filter. I have opened the fuel cap to listen for any suspicious noises but can't hear any. Any thoughts on this? A lot of other people have done this mod with no issues till now.

Is the unit totally sealed or could the HP filter be removed and cleaned,then refitted.

The filter can't be cleaned and is totally sealed so has to be replaced.

I remember reading of some who have had success in cleaning the high pressure filter, by running it in reverse for a few minutes.

Well lads,
Its been a while, fuel pump related issues have been ruled out its now at a stage where the bike needs to have parts to thrown at it to try and get to the bottom of the running rough issue. Was looking for a donor bike to swap parts but who wants their bike to be a donor bike. I am now looking for a set of throttle bodies for a k7 model v strom 1000. If any one has a set that would be great. thanks

Sounds similar to an issue I'm having, have you made any more headway?

May be fuel related as others suggest,  but my 2011 displayed the same symptoms.  Turned out to be the motor that controls the butterfly throttles.  Sadly an expensive repair unless you can access a second hand unit from Ebay.

I removed the secondary butterflies.
I was stupid and used a 'maintenance spray' that gummed up the STVA. (Fault code c-28)
Eventuality freed it off with gallons of WD40, but to get me to work I removed the butterflies.
If you go down that route, remove the throttle bodies stuff a rag in the inlets to make sure the screws don't end up in the head.
