Givi/kappa monokey will not fit the oem k2-l1 top rack as standard.

The mounting hardware is totally different and would need to be replaced with the givi kit. Drilling of the rack would be needed to reposition the mount lugs and the catch block holes won't line up.
I'm not 100% sure it can be done anyways as there are a fair few large gaps in the oem top plate.

Get the required top plate from givi... its a lot easier than messing around and covers all the extra holes you'd end up with other wise when the box is removed.

That said the oem pannier racks for wee and vee models can easily be made to fit givi panniers with drilling 3 simple holes and fitting of the givi lugs. The rails originally were made to take givi luggage but Suzuki realised they were missing a trick and designed their own stuff (badly) and changed all the mount points and hardware.

I was after modifying my GT racks to take the Monokey luggage, sounds do-able from your post is there a How to... or a guide you know of? I fancy these http://www.motoblouz.co.uk/luggage-kappa-k-venture-37-l-aluminium-79131-v.html?gclid=CjwKEAjwxeq9BRDDh4_MheOnvAESJABZ4VTqlndyjxyU6dSg-Wv6hx3FpdqPw1_XraIKODJQOqgzUBoCPA_w_wcB

I fit mine and my wifes Arai Tour X's with intercomms attached in the box no problem.
On the subject of old v new Givi side panniers, I reckon the old E35 and E46 were the best build quality plastic luggage they have made.

That's great news. Does your wife still have plenty of room on the back?
